University not listed on MOM's website

What happens if your University is not listed in the MOM's website. Is the application rejected ?

I presume you're referring to EP? Your degree will not be counted, but you may still get the EP based on other qualifications, work experience, salary, etc. Only the MOM knows the exact formula and they ain't telling...
