Usually which ferry dock would you take the ferry from in Singapore to go to Batam or arrive at when coming to Singapore from Batam?

to & from batam is harbour front
to & from bintan is from tanah mera ferry terminal

You can actual go to Batam via the Tanah Merah ferry terminal - This will get you into Nongsa well away from the sleezy parts and where a lot of the better resorts are.

If your thinking of doing a Visa run go through Tenah Merah rather than Harbour Front (aka World Trade Centre) as there are less people and you can discuss the matter with the immigration officers there.
