It's pretty straightforward, I did this about 10 years ago as I'd originally got the EP with my UK passport as that was where I came to Singapore from but quickly realized my NZ passport was a much better option for travelling round Asia (and I could get a ABTC card via that). To change you need to login to EP Online with your Singpass (pick the pass holders option) and then search for change passport and you should see an option: "To amend the foreigner’s nationality/citizenship and travel document type, please fill in this form." follow the link and go from there. From memory you need to provide a scan of your other passport and make an appointment to change the card over. Can't remember how long it took but it wasn't long and was a very simple process.
