The only material difference I can think of is that some countries that require visas require that you apply using the same passport that is associated with your residence in Singapore. Then, based on that passport, the visa fee is calculated. China has this requirement. It appears that the Chinese visa fee for Canadian passport holders is generally lower than it is for Thai passport holders, at least for multi-entry visas. (I assume Thai passport holders need visas to visit China.) Also, sometimes the quality of the issued visa will vary based on nationality. As a generalization, Canadian passport holders probably get longer and better visas than Thai passport holders if there's any difference.
That said, Singapore doesn't seem to mind your switching passport nationalities if you don't mind paying for new EP and DP cards. So if you discover there's third country visa discrimination, you can adjust. Also, if you don't mind visiting Thailand to apply for a third country visa there, you can still do that even if you're registered as a Canadian resident of Singapore and must apply for a visa as a Canadian in Singapore.
Given all that, it's probably slightly better to register with Singapore as Canadian.
